That's what i thought when i saw Matrix in theaters when i was 17/18 as i saw GITS 4 years earlier and was reminded of GITS when i saw the movie.

They are not the same thing, no. However GITS did inspire the Wachowski brothers (along with some other anime and a few Kung Fu films) and influenced their ideas when making the Matrix.

The Matrix is really a peek inside the Wachowski brothers heads at everything they are fans of, there's nothing terribly original in there.

There are many differences in plot and concept. And like Saddles says, that also ignores all the other things that The Matrix borrows ideas from; for example, the entire concept of the matrix, including its name, comes from the novel Neuromancer.
