I own 16 studio ghibli soundtracks, and love them all! Joe Hisaishi is just mind-blowing. This is one of my favourites though, from the Ponyo Image album - Rondo of the Sunflower House.
Sung by Joe Hisaishi's daughter! It isn't in the movie, but I love it.

Yeah it's gorgeous, I first discovered it when I bought the 'Joe Hisaishi in Budokan' concert DVD (which I highly recommend!), and later purchased the MP3, which is on the Ponyo image album. In this clip from Youtube at about 3:00 in the recording, you can see her singing it live:

I think the reason why songs from concerts and other albums sound better is because they don't have to fit into any particular scene of a movie or a show. That way, the composer can go crazy in being innovative with the music score.

The breakfast song (From up on Poppy Hill) and Town with an ocean view (Kiki's delivery service)
As a matter of fact, I left the whole soundtrack album of Kiki on repeat when I went to sleep recently

I'm not sure what it's called, but I like the piece that plays at the end of Grave of the Fireflies. It fits the mood of the film very well.
Of course, I like more cheerful music too. I haven't watched many Ghibli films for a while though, so nothing in particular springs to mind.
